I think it was the Snow Leopard upgrade, but at some point I stopped seeing my /opt directory in Finder. I finally got tired of it and a quick Google search turned up this post with the answer:

sudo SetFile -a v /opt

Not sure if there’s a GUI equivalent anywhere, but that did the trick.
